The station was initially opened by Bataviasche Ooster Spoorweg Maatschappij in 1887. However, due to financial problems, the government had to intervene and provide assistance. The condition for this assistance was that the management would be transferred to the state railway company (SS) once the entire track was completed.

Efforts have been made to preserve and improve this building as other railway networks develop, making it historically significant. In 1993, the government officially designated Pasar Senen Station as a cultural heritage building. This designation is registered at the Ministry of Culture and Tourism based on the Ministerial Regulation of Culture and Tourism and the Governor of DKI Jakarta's Decree in 1993.
